Since his appointment, the Sky Blues have shifted from mid-table obscurity to playoff hopefuls.
However, the 46-year-old let his emotions overtake him during a recent 2-1 loss to Burnley.
The Clarets claimed all three points at the Coventry Building Society Arena last Saturday.
Lampard was shown a red card post-match for confronting the officials.
He stands accused of having a confrontation with referee James Bell and using “abusive language”.
A concise statement from the club read: “Coventry City Head Coach Frank Lampard has been charged with misconduct by the FA following the EFL Championship match against Burnley on Saturday, April 5.
“It is alleged that Lampard engaged in improper conduct and/or used abusive and/or insulting language and/or behavior towards a match official on the field after the final whistle, which led to his dismissal.
“The Sky Blues Head Coach has until Monday, April 14 to respond to the allegations.”

The Sky Blues scored a dramatic late goal to secure a 1-0 victory.
Jamie Paterson, a Coventry native, scored the decisive goal after joining the club on a short-term deal in February.
Lampard commented: “The technical quality of the goal was remarkable from Pato.
“It displayed great skill and agility, and that finish was phenomenal!
“It’s especially meaningful since Pato has always been a Coventry supporter, has been without a club, and earned a contract by training with us.
“He has been exceptional in the locker room, both on and off the pitch, and he’s a talented player.
“I’m thrilled to have brought him on; I know he can score, he’s done so throughout his career, but the quality of that goal at such a crucial moment speaks volumes.
“This was a collective achievement for the stadium, the players, and the fans, showcasing the character of this group.”
