As reported by SunSport, Macclesfield manager Savage has impressed the Cobblers’ management team with his performance.
Savage, 50, took over as the manager of the Northern Premier League side last summer.
The former midfielder for Wales and Blackburn has successfully led Macclesfield to the top of the league in his first managerial position.
Brady’s assistant, Ian Sampson, is currently managing Northampton on an interim basis and will oversee the team during Monday’s home match against Peterborough.
A statement from Cobblers Chairman Kelvin Thomason read: “Following Jon’s resignation yesterday, the Board of Directors met and agreed to accept it based on the current situation.
“We deeply appreciate Jon’s contributions to the club, particularly his foundational work in the academy and his role as first team manager over the last four years.
“I personally valued Jon’s touching comments earlier this week when he acknowledged the incredible support he has received from the club.
“However, we all recognize the considerable pressures that come with the managerial role, and while we would have preferred a different outcome, we respect Jon’s decision.”

“We will now work with Jon and the LMA regarding his exit agreement.
“In the meantime, we are fortunate to have a capable, passionate, and experienced staff, led by Ian Sampson, to steer the team during this interim phase, giving us the necessary time to address these matters.
